I don't see the point of leaving a high quality medieval stained glass window looking patchy, just for the sake of "purity". If it is visually degraded by missing glass and/or poor quality 19th-century repairs, my vote would be to try to restore it as accurately as possible to its original condition.
I'm sure that's not very purist, but it's surely true to the original spirit of the window's creation.
