It needs properly installed lead flashing. There's really no way around that. It'll cost you money now, but potentially save you a great deal of more serious money (and hassle) in the future.

And make sure the roofer uses code 4 lead. It is thicker than code 3.

No roofer should rebate tiles into a chimney stack. They should know that due the differential and frequency of movement between a flexible timber roof and the rigid masonary stack the only result will be dislodged or cracked tiles which can only lead to leaks. Hence lead work required in order to keep flexibility to allow for movement

I know this is hard but don't use email to complain. You need to call him - it's way too easy to fob someone off on an email or a text.
Call him, tell his the roof is leaking and you need him to come and put it right. Once he's there then you can talk through the options and perhaps offer to buy the lead for him to fit. If he won't come then get a real roofer to do it and consider a small claims court case to reclaim the cost.
