Hopefully, I have missed something or misread something.
I was browsing the recently published Localism Bill (as you do) and came across part of it that seems to suggest that the statutory protection afforded to listed buildings and Conservation Areas will not apply to Neighbourhood Development Orders.

Planning (Listed Buildings and Conservation Areas) Act 1990
22 The Planning (Listed Buildings and Conservation Areas) Act 1990 is amended as follows.
23 In section 66 (general duty as respects listed buildings in exercise of planning functions), at the end insert—
“(4) Nothing in this section applies in relation to neighbourhood development orders.”
24 In section 72 (general duty as respects conservation areas in exercise of planning functions), at the end insert
“(4) Nothing in this section applies in relation to neighbourhood development orders.”
